If the shorts are ones which aren't intended for swimming and are usually worn dry, then I'd consider the wearer to be clothed. Obviously not "fully clothed", but "clothed" even so.
For instance, in my first "deep and meaningful" wet clothes experience at a beach I was wearing cutoff shorts made from old jeans - not orthodox swimwear, so I'd say I was clothed. I enjoyed wearing tight denim in water rather more than I'd expected...
